Here is a complex image that may help explain my problem:
I put an Arduino Protoshield part in my design and it will move to the back to be behind the two strip boards shown. However, the green 'shield' part that I made will not go to the back. I've tried removing the Arduino part but no joy. I assume I did something different when creating the part from what was done for the Arduino part that allows it to go behind the strip boards but not mine. Any ideas?
The arduino is on the "breadboardbreadboard" layer which always stays behind the "breadboard" layer. Probably your part is on the breadboard layer (most normal parts are).
If you open up the file [fritzing installation]/parts/core/arduino.fzp in a a text editor, look for "breadboardbreadboard". Then open up your fzp file in a text editor and make a similar change. It may be that you will also have to change your breadboard svg file: there may be an element that currently reads <g id="breadboard"> which you should change to <g id="breadboardbreadboard">.
